Assalaamoe aleikoem ustadh. May Allah preserve you! Is it permissible to make a habit of reciting al-Mu‘awwidhatayn (soerat an-Naas and soerat al-Falaq) whenever one leaves the house, with the intention of seeking Allah’s protection from all evil?

Reciting them for protection is good at any time, and they are the best refuge. But don't connect them to every time you go out or come back or anything of the sort. Instead, say the athkar of leaving the house for example.
